If you are having trouble with iTunes reverting to the old Persistent ID here is a fix:

The key for our modern day iTunes is corrupting the iTunes Library Hex file. First, change your iTunes Library and Music Library xml files with the new Persistent ID and save. Make a copy of the iTunes Library Hex file, then go in with a Hex Editor and just start deleting things, then save. That is it! The next time you open iTunes, it will rebuild the Library using the xml file with contains the new ID. If you have a large library, this will take a while, but does the trick!

It is ridiculous that you have to go into the inner workings of the application and modify code just to place files from 2 sources on your Iphone! It seems that Steve Jobs never grasped the basics of file management. What a joke! I will never be buying another Iphone again that is for sure.

Also why is that when I want to update the "firmware" on my Iphone, it will wipe out all my musics, apps, photos, etc? This should be a routine procedure like installing a service pack for Windows. It seems that Apple simply wants to wipe out my library at every oppurtunity they can.

for itunes 10 and higher:

sorry i didn't read all the comments but if your itunes is 10 or more, uninstall it, install an old version like itunes 7, do all the steps Andrew talks about in the beginning, and then update itunes, and the updated itunes 10 will have the id you put in itunes 7 :D

HxD is a free hex editor for all versions of Windows including 64-bit, works well, is relatively easy to use and is small. (<1MB)
Thanks to all here for the information. I used Ken's modified method (posted on Jan 25, 2011) to get it working for me.

Hi paulista,
thanks for the post. when i try to get rid of iTunes 10.something (which won't even open now), it tells me that the program is needed and won't delete it. Of course, it also won't let me install iTunes 9 as there's a newer version. Below is my sad saga (which I've also posted on Jan 28 2012). I'd really appreciate any insights (I'm not much of a techie, sorry).

"Hi there,
I followed your instructions to the letter but now when i try to open iTunes, I get the message “The file “iTunes Library.itl” cannot be read because it was created by a newer version of iTunes. Would you like to download iTunes now?” When I search for software updates, it says there are none available. The upshot is that now I can’t open iTunes at all, let alone sync my iPhone to it.

I reversed the directions above as well, but to no avail. Please help!

I’m on a 2011 Macbook Pro running Lion, itunes 10, and iPhone 4 running 5.0.1"

I had a bit of trouble using iTunes 10.5.3(3) because iTunes kept 'fixing' the library id. Fortunately my library on this computer is small, so I tried the rebuild from xml suggestion and it worked perfectly and only took a few minutes. With iTunes off, I edited the xml file to show my other library id. I then moved the itl file to a different directory and replaced it with a blank file. When I loaded iTunes back up it rebuilt the itl file from the information in the xml and voila!

Now itunes no longer refuses to let me use the browser interface for my iphone when I am at work on my laptop! It's pretty irritating that you have to hack your own software just to get it to work like it ought to. Maybe if apple gets its act together one of these days it will re-embrace the 'it just works' concept. Until then, I will continue to be much obliged for helpful posts like this!
